Hi everyone,
I’m a medical student at the Second University of Naples and I’m going to use the Agilent DNA microarray scanner in order to perform my first microarray experiment.
Besides studying the protocols, I’d like to learn how to analyze microarray data. Beacause I have no experiece in this field, does anyone of you know a free easy-to-use software for microarray data analysis?
I’ve heard about bioconductor, but maybe it’s too difficult starting with it…or not?

    • Hi Francesco,

      using R in combination with bioconductor would be the best choice.

      Have a look at the NCBI BRB-Array Tools at http://linus.nci.nih.gov/BRB-ArrayTools.html. It is a MS Excel Frontend which use R and bioconductor but you must not be family with the syntax of R and all statistics.
      However I use R and bioconductor packages like limma, affy, etc for analyse those data instead of using such a black box like BRB-Array.

      Remember, normally you would program every step, which means you have to think about every variable, but here you just click buttons. From my workgroup experience, buttons were clicked easily but reengineering work without knowing what is the button about is very very difficult.

      I using R package for the data analysis,but the problem is that writing the syntax for the same.

      is there any solutions for my problem.
